I saw the documentary before, when one of my friends was in a similar state of mind as yourself. Since I'm more of an all-around skeptic (and have even found myself questioning my dad's, who is more of a flaming liberal than I), I looked up some articles online about it. There are ones that support each side, of course, but this is the most helpful, I think. I also don't believe that Bush was capable of coordinating such an attack, though I wouldn't put it past Cheney and his gang. Until I see irrefutable evidence, though, I can't believe that it is a government conspiracy. If it is, there is a trail somewhere, and someone WILL find it. I just don't know how long it will take.
